Hi,
did you run the compact task on the Domino Directory? The task must be started when the server is down!!! Maybee this will solve the problem. Before upgrading, did you delete the Fulltext-Index?

For detailled information about the necessary tasks and plattform specific things please take a look at the IBM redbock about server upgrade R5->D6.
